Constitutive PGPD synthetic promoter library FACS-seq

Model-driven generation of artificial yeast promoters

A two-color episomal reporter library tested synthetic, motif-preserving PGPD promoters in Saccharomyces cerevisiae strain CSY3 (W303 MATα). The final 313-bp consensus sequences were sorted into 12 GFP:mCherry fluorescence bins in two independent replicate experiments and quantified by full-length MiSeq sequence assignment linked to high-depth NextSeq activity estimates.

Processed tables are specific to each experiment. Column names, units, measurements, and table structure are not standardized across the database. Check this experiment’s column definitions and quality-control notes before comparing or combining data.

Basal / Untreated

FACS-seq two-color plasmid reporter: the tested promoter drives GFP and constitutive PTEF1 drives mCherry. Cells were sorted into 12 fluorescence bins; promoter activity is the authors' base-10 log10 GFP:mCherry estimate. Full-length 2 × 300 MiSeq reads were used for sequence consensus, while 1 × 75 NextSeq reads were used for high-depth bin assignment and replicate mean fitting; the first 35 bases linked the two sequencing runs.

Quality control

Applied the authors' published processing thresholds and outlier filters to the public GEO supplements. The NextSeq mean table was generated with a minimum of 10 reads in each replicate; retained activity estimates were within -0.8 to 0.7 in both replicates and differed by no more than 0.2. Full-length MiSeq consensus rows were linked to NextSeq values using the first 35 bases; unmatched rows and ambiguous duplicate 35-base keys were excluded. Rows containing non-ACGT consensus calls or incorrect length were absent from the public filtered input. The resulting table contains 675,163 QC-passing sequences.

Curation notes

The table is built from the public filtered MiSeq consensus table and public NextSeq mean table, following the repository's merge and filter logic. The MiSeq coverage columns are included for traceability and are not the NextSeq read-depth criterion used by the authors. Replicate A/B are strict biological FACS-seq replicates; no inducer or reference genome coordinates apply to this synthetic promoter library.
