Human 5′ UTR design and variant effect prediction from a massively parallel translation assay

A single polysome-profiling experiment tested synthetic random, human, control, and uAUG/no-uAUG sequence subsets with 5′-UTR lengths from 25 to 100 nt in a constant eGFP context. Rows with at least 10 total reads and valid sequence/MRL measurements are retained.

Perturbation & assay details

Unmodified uridine (U) IVT mRNA

HEK293T cells were transfected with in-vitro-transcribed reporter mRNA; cells were harvested 12 h later, polysome fractions were collected, fraction-associated sequences were quantified by barcode/NGS, and Mean Ribosome Load (MRL) was computed from relative fraction distributions. The reporter used a defined leader and constant eGFP CDS/3′ context; the variable insert spans 25–100 nt. GEO sample GSM4084997 is the single variable-length run.

Number of ATG motifs in the insert; reading frame is not inferred.

Quality control

Following the authors’ varying-length processing, required valid A/C/G/T sequence, declared length equal to observed sequence length within 25–100 nt, finite MRL, and total_reads >= 10. This retained 102,214 rows across all subsets, including 83,919 random and 15,555 human rows.

Curation notes

All five sequence sets were retained after the >=10 total_reads filter; the random and human counts match the authors’ released notebook outputs. utr_sequence is already the variable-length insert, so no reporter suffix was removed.
