STARR-CRAAVT: A platform to identify cell type-specific regulatory elements for next-generation gene therapy

The minP plasmid STARR-seq candidate library was transfected into HepG2 cells with Lipofectamine 3000 and harvested after 72 h. Matched cellular DNA and RNA/cDNA counts quantify candidate representation and self-transcribed regulatory activity for comparison with AAV delivery.

Basal / Untreated

The minP candidate plasmid library was delivered to HepG2 cells by transfection with 1 μg DNA and Lipofectamine 3000 for the delivery-mode comparison. Cells were harvested after 72 h; matched cellular DNA and poly(A)-enriched RNA/cDNA were sequenced as paired-end 76+8+76 reads on an Illumina NextSeq 500 and quantified against hg38 capture targets.

Quality control

The authors mapped paired-end reads to hg38 with bowtie2 v2.2.9, retained uniquely mapped reads with samtools, quantified reads overlapping capture-library target regions with featureCounts, and used MAPQ ≥30 for fragment-level analyses. Their comparative analysis removed candidates detected in only one replicate before pooling. Package QC retained 11936 of 15379 candidate rows by requiring raw cellular DNA count >0 in at least 2 of 2 available replicates (GEO-labeled reps 1 and 3) and finite GEO-normalized cellular DNA/RNA values. RNA-positive filtering was not applied because zero reporter RNA is biologically interpretable as low or repressive activity. The paper’s enhancer definition also required RNA/DNA log2FC >1 and adjusted p<0.05; GEO released count matrices but not per-element DESeq2 p-values, so the table’s study_enhancer_threshold flag is only the nominal >1 activity cutoff and does not claim statistical significance.

Curation notes

Processed from GSE298485 raw and normalized count matrices. GEO provides official normalized/sample records only for minP plasmid replicates 1 and 3 in HepG2. The raw matrix also contains _2 columns without corresponding GSM records or normalized values; those raw-only columns were excluded from this processed table. The raw matrix contains 15,379 candidate fragment identifiers but no genomic coordinates or sequences, so element_id is retained exactly as deposited. The normalized matrix uses HCConly_minP_tile300/1100 where the raw matrix uses HCConly_426_tile300/1100; normalized_matrix_element_id preserves that alias mapping. Package-derived activity is the mean of replicate log2((normalized RNA/cDNA +1)/(normalized DNA +1)) scores; it is provided for consistent cross-condition comparison and should not be confused with the authors’ DESeq2 log2FoldChange. QC-retained rows are listed in source order.
